I'd think that if there’s an elided phrase in "but you might not in your case. ", it would be "(you might not) have no problem", assuming that it should be recoverable in context.
If so, I'm afraid that the recovered clause "You might NOT have NO problem" might sound strange to you because of double negation.
Wouldn’t you find the double negation in the phrase "but you might not" itself, given that "have no problem" could imply almost the same as "be okay", even if you regard the recovered clause "You might NOT have NO problem" as weird?
