日本人向けの英和辞典では難しい書き方をしてます。

wisdomという英和辞典では
to beの省略seem to be以下の形名がimportantなどの語とは違い, a singer(歌手), single(独身), guilty(有罪)といった程度の差を表さない語の場合はto beを省略しない(↓ 4, seem like A)
▶He seems to be [×seems] └an actor [a Japanese].
彼は役者[日本人]のようだ(!ただし, the only [same]を伴う場合は省略可能: This room seems the same size as that. この部屋はあの部屋と同じサイズのようだ)

だし、

olexいう英和辞典では

seem to be 補は客観的事実を語るときに，seem 補は主観的な印象を語るときに比較的好まれる．したがって She seems to be British.（彼女はイギリス人のようだ）のように 補が程度の差が考えられない形容詞の場合は seem to be 補がふつうだが，He seems (to be) angry.（彼は怒っているようだ）のように 補が程度の差が考えられる形容詞の場合は seem 補の方がふつう．補が名詞の場合もそれが程度の差が考えられるものであれば The rumor seems (to be) nonsense.（そのうわさはナンセンスに思える）のように to be を省略できる．程度の差が考えられない名詞であれば He seems to be a doctor.（彼は医者のようだ）のように to be が必要．補の主要部の形容詞・名詞が通例程度の差が考えられないものでも，程度を表す修飾語句を伴って 補全体が程度を表すものになっていれば seem 補の形が使われることもある．
〈例〉The problem seems pretty much agricultural.
（その問題はほぼ農業上のもののようだ）

You are right in saying there is an omitted phrase. The "doesn't" is referring to "eats apples". The full un-omitted sentence would be,
> John eats apples but Tom doesn't/does not eat apples.
By the way "John eats apples but Tom don't" is meant to be incorrect English, but in the town I grew up in in England, many young people and people that speak in heavy dialect use "don't" like that. However, you don't ever see it like that in written English, and it is not a standard thing.

This refers to the fact that the speaker has no problem in the hospital with only those items.

Normal version: In my case, I’ll have no problem in the hospital with only these items, but you might not in your case.
"Full" version: In my case, I’ll have no problem in the hospital with only these items, but you might not have no problem in the hospital with only these items in your case.

The "full" version is way too long and redundant lol, so we obviously don't say that.

Now that I think about it, this might be a double negative. You can change the wording to not use "might not" at all.

Alternate version: In my case, I’ll have no problem in the hospital with only these items, but you might.

I think this sounds natural too.
